Dear Barbara,
please note that VBM12 was renamed to CAT12 a while ago, thus your VBM12 version represents a very old stage of CAT12. There were many substantial changes made between these versions. The weaker results for CAT12 might come from the fact that you have probably not included TIV as covariate which is now necessary. I don't use the default modulation from VBMN8 anymore, where only the non-linear parts of the registration were used for modulation. Now, the standard modulation (including the affine part of the registration) is used as default and to correct for different brain sizes you have to include TIV as covariate in your model.
I hope this can explain your seen differences...
