From the FDT user guide: http://fsl.fmrib.ox.ac.uk/fsl/fslwiki/FDT/UserGuide, for bvals and bvecs the order of entries in the file must match the order of volumes in the input data series, so you need to delete the line/entry corresponding to the missing file.
