Can you confirm you are using the latest version of FSL ( 5.0.9 )? Also are you able to use the FSL MATLAB commands like read_avw outside of FLICA - e.g. if you have a file name foo.nii.gz does the MATLAB command
read_avw('foo.nii.gz')
work for you?
