Hi,
I have not taken time to check the officially suggested procedure but
the error message indicates that the toolbox tries to read in files
which should be in the same orientation and are not. Have you tried
"realign & reslice" instead of "realign only" for a single fMRI session?
This may fix it.
Cheers,
Marko
