Yes, this is something this is usually done in FEAT, mainly to create a mask to lower the number of voxels analysed in the GLM. It might help in registration, but since fmri data usually has fat-saturation applied, it typically has a lot less signal outside of the brain anyway. Note that the 4D option in the BET tool, uses the 1st volume to generate a liberal mask - if the data has a lot of motion, then you might need to increate the fractional intensity threshold, or apply motion correction to avoid brain voxels being removed in some volumes.
