I have two groups (20 controls vs 22 patients) and three repeated DTI measures during consecutive three years. I ran fslmaths to calculation FA differences (time2-time1, named interval1 and time3-time2, named interval2). I want to run 2x2 repeated measure in PALM to test changing rate differences between interval1 and interval2.
I used the same design describe in previous post without covariance. So, there are two design matrix: design1 is for interaction and time difference; design2 is for group differences.

I have one question regarding the design1 matrix: 1) F1 and F2 should be two components within one F test, right?

You also mention once we could run -within and -whole simultaneously in palm. I wonder how may I test group differences if I use following command.
