Hi Sentao,
It should work just fine, although you should obviously be careful around any lesioned areas. Particularly for bigger lesions, it may be a good idea to use lesion masks. For FAST, you can just zero out the in-mask voxels with a command like:
fslmaths <mask> -binv -mul <input image> <output image>
