From my POV I'd say that in general (i.e. in case of a manuscript with a biological focus) the most recent publication about the particular software should be enough - that should anyway have the older references. Particularly if that publication appeared in a well-accessible and well-known journal.
It goes without saying that this does not hold for a methods-related paper which discusses aspects scattered thoughout the literature.
