what messages do you get in the MATLAB command window? During successful batch execution, you should see messages for each step in your preprocessing batch. Since you didn't attach your batches (both the preprocessing template and the multi-subject batch would be interesting), I can only guess what might be wrong:
- In your preprocessing template, there need to be "<-X" marks for every entry that you want to fill with your multi-subject batch. If there are no "<-X" marks, the batch system can not decide where you want to enter subject-specific data. The batch will run multiple times, but only on the data of the prespecified subject.
- The file selectors (if they are "File Selector (Batch Mode)") need a matching filter. If the filter doesn't return the right files, then nothing will happen. You should get errors or warnings in the command window if no files match. Things will go wrong silently if the filter matches the wrong files.
- The order of entries in you multi-subject batch must match the order of the "<-X" marks in your template. If they don't you should get notified in the command window.
