We have carried out some tests here and on a clean 10.10 install upgraded to 10.11 with XQuartz 2.7.7 subsequently installed and cannot replicate this issue.
This error message has been seen on machines that were freshly upgraded from 10.9 to 10.10 and in each case a re-install of XQuartz fixed the issue.
On our test machine...
10_11:fsl fmribadmin$ ls -l /usr/X11R6
lrwxr-xr-x 1 root wheel 8 1 Oct 11:23 /usr/X11R6 -> /opt/X11
10_11:fsl fmribadmin$ ls -l /usr/X11
