Dear FSL and FIRST experts,
I am a newbie to FSL and FIRST, and working on a project which required me to debug FIRST project. I am now trying to debug the FIRST project using NetBeans IDE 8.0.2. When debugging in the terminal of NetBeans, it requires me to input the following options:
The following COMPULSORY options have not been set:
-i,--in Filename of input image to be segmented.
-k,--outputName Output name
-m,--inputModel Filename of input model (the structure to be segmented).
-l,--flirtMatrix Filename of flirt matrix that transform input image to MNI space (output of first_flirt)
I created a folder (/nb_data/) for the
1. -i option input image (my: head_t1_brain.nii.gz)
2. -l option flirt Matrix--> .mat file (which I have run (my:headmat.mat)
3. -m option, I am not quite sure of what input model does it mean, thus I guess by putting a L_Accu data which I found from:
/usr/local/fsl/data/first/models_336_bin/L_Accu_bin
inside /usr/local/fsl/src/first/
and my command in NetBeans terminal was:
first -i head_t1_brain -k nb1 -m L_Accu_bin -l headmat -v
It gave the error message as follows:
[fsl@fslvm6 nb_data]$ first -i head_t1_brain -k nb1 -m L_Accu_bin -l headmat -v
read model
Cannot open file.
Cannot open file.
Does it mean there are error in the -m options? What model does this option refer to?
Please give me any advice. Thank you very much for your kind help in advance!!
Best Regards,
Ryana
