Dear FSL experts,
We are trying to construct structural connectivity matrices for a large number of subjects using FSL Probtrackx2. We have analyzed a dozens of subjects, however since probtrackx2 is computationally intensive, we'd like to know whether we call Probtrackx2 right. Here is the command :
" probtrackx2 --network -x seeds.txt -s $merged -m nodif_brain_mask -S 2000 -P 1000 --onewaycondition --xfm xfms/fs2fa.mat --avoid=anat/ventricles.nii.gz --seedref=anat/fs.nii.gz --forcedir --opd --omatrix1 --dir=tractography/results/ --waypoints=waypoints.txt --waycond='OR'" .
Waypoints.txt has paths to left and right white matter volumes. Since we are trying to get a measurement that can be compared across individuals, we are dividing the network result by waytotals. We appreciate if you could give us your insights.
