I don't know what you mean with "PHENIX displays properly".
Anyway, if the coot hardware stereo has side reversed, click with the right mouse button into the empty space to the right of the "Display Manager" icon/button (which is right above the black window), choose "Manage Buttons (add, delete Buttons)" and check "Swap Stereo". This gives you a new button that you can use whenever the display has the wrong hand.
