But, I am still confused about my question number 3
<<3- Is there a GLM model that would cope with 3 groups x 2 time points design? Or should I analyse each pair of groups separately following the 'ANOVA: 2-groups, 2-levels per subject (2-way Mixed Effect ANOVA)' design?
After the subtraction, there will be no more two images per subject, but just one, and the comparison becomes 3 groups only, which can be done with a one-way ANOVA.>>
OK, I understand now that by creating the runA_minus_runB and randomising it I will need the 'simple' GLM one-way ANOVA to test if the change was different among my groups. But, how do I test if runB is > runA (or vice versa) among each group.
