Dear Fabien,
I do not know if there is a relion command to do that, but I have done
this using imagic MRA. You need to convert both classes and model into
imagic format (I used em2em), then use imagic to generate forward
projections of you model, and run a multireference alignment using the
projections as your references and the classes as your particles. It
worked nicely for me using the "brute force" option for the alignment.
Then you can sort the mra-processed classes according to their ccc and
the reference number, and extract those that you are interested in. It's
a bit "manual" as you need to keep track of selected classes to go back
to relion.
I am sure you can do the same with any software that allows you to do MRA.
