sorry for writing again. I made a new post since now I have a different problem.
Now I have this meningioma mask file of the brain in nii.gz.
So I multiplied this file with the MD map (of the same acquisition of course) with the following code from the terminal:
fsl4.1-fslmaths <meningiomamask.nii.gz> -mul <mdmap.nii.gz> <output.nii.gz>
When I open the output file everything is correct.
BUT... I found out the mask file still missed some slice, so I added the last masks in the file, and saved it again in nii.gz (this time I saved it opening FSLview from the terminal, cause I found out that otherwise it just saves the file in .hdr). The correct meningioma mask file seems to be ok as the previous one, but this time, when I multiply it with the MD map (with the same code I wrote before), when I open the .nii.gz file just created, the meningioma masks, instead of being coulered with their grey scale of MD values, are all yellow, and outside the masks it's orange instead of being black (since the value should be 0). Also, if I pass with the mouse on the masks, it gives me the correct MD values, so I don't understand why it doesn't give me back their grey scale colour.
Any help?
