I know the questions are probably very simple for you, but I'm new at FSL and in general at all the imaging stuff.
I finally managed to obtain these Fractional Anisotropy and Mean Diffusivity maps of a human brain with a meningioma.
Basically what I want is
- the mean value of the FA and MD inside the meningioma.
- to see those areas of the Fractional Anisotropy and Mean Diffusivity maps that higher or lower inside the meningioma, making several different 'thresholds'. For example from 0 to 0.2, from 0.2 to 0.4, from 0.4 to 0.8, from 0.8 to 1.
So I made a 'mask' of the meningioma with FSL (selecting 'Create Mask' from the file menu and trying to 'colour' all the shape of the meningioma that I could see on the b-zero maps, because they seemed the best to recognize its shape rather than the FA, MD or the b200, b500, b700, b1000 and b1500 maps I have). I have to admit that I'm not very sure that I have selected very well the 'exact' shape of the meningioma, cause unfortunately even on the bzero map is not that easy to distinguish the exact shape.
Anyway now I have a 'binary' map of the meningioma, but how can I just 'see' the just the FA or MD part of the meningioma (and not of all the rest of the brain), so that then I can threshold the FA and MD for different values?
