I'm not aware of a bug in this area, but just to clarify...
The collection of groups is copied into the assessment at the time it's created. Subsequent changes to group structures or membership in "my collections" won't affect any assessments.
When you opt to change an assessment's collection of groups, WebPA should list all the collections you have available in "my collections", but it will not list any collections that are attached to other assessments.

Hi,
I deleted two groups (Group 1 and Group 2) from a collection and also the collection.
Both of these groups were assigned to an assessment.
I wanted to change the groups in the assessment (since they no longer exist) and I used the option “If you need to change them, you must select a different collection of groups to use.”
On doing so I am told that:
“You are currently using collection: Groups for Assessment: Number of Groups : 2” .
And that,
“I do not have any collections from which to choose”.
I in fact have two collections.
Is this a known error or have I created this situation by deleting the group before editing the assessments in which the deleted groups were used?
