Thanks for the reply. It isn't actual trials without eye movements, it is trials in which the participant closed her eyes during that part of the block. We are working with a patient population, so they sometimes fell asleep and then woke up and continued the task. Because we have the eye data, so we know which volumes they closed their eyes. We don't want to average the times they were sleeping (or had their eye's closed). Some participants did this and some didn't. We weren't sure if we could create a new EV that is the trials which eyes were closed even if some subjects wouldn't have that EV. Would this create problems in the higher level group analyses? We don't want to analyze those time periods, we just want our condition blocks to not be contaminated by the times when they had their eyes closed.
