Dear FSL Experts,
I am writing in the hopes of determining how one might mask out MS T2 lesions from a TBSS analysis to only examine normal appearing white matter. I currently have lesion masks acquired from SPM's Lesion Segmentation Toolbox, which provides masks with lesions=1 and everything else=0. Due to my sample size and research question, I do not plan on running statistics through TBSS. Instead, I plan on pulling anisotropy and diffusivity values from white matter masks created through FSLview and then using SPSS to conduct the analysis.
In addition, I was hoping to obtain more information about when and why one should account for lesions in DTI analyses. Any additional information or literature on the subject would be greatly appreciated.
