We are running some analysis and would appreciate some advice, feedback, shared knowledge on how to make the best of our images.
We have well coregistered, normalized, smoothed functional images, that overlay nicely with canonical templates (passing movement and STN QA). But when we run the first-level analyses the brain mask is cropped more or less for each individual, so when we move forward to the second level we end up losing relevant brain regions (prefrontal and temporal exterior regions that could be informative).
Is there a way by which I could modify the threshold of the voxels that are included in the first level analysis masks or force a second level analysis without losing the information for certain brain regions not shared across the whole sample?
