It does not, it points to 6 volumes within one file, the difference
being the index in the end: TPM.nii,1 is the first volume, TPM.nii,2 is

I checked the manual and found it in the section on segmentation:
"Typically, the order of tissues is grey matter, white matter, CSF,
bone, soft tissue and air/background" (p45).

Usually, the defaults are set to sensible values. What you want in terms
of output depends on what you want to do with it.

Not sure what you mean but if you want to use the normalization
parameters generated in this step to normalize other images you will
probably have to write out a deformation field (can't check right now
because my Matlab is busy ;)

Probably, but you can just play with the batch options so that they work
for you, and then save the job and script. There is more information on
all of this in the manual (manual.pdf in the man-folder).
