Hi Sasha,
this has been discussed on this list in the past, on several occasions.
If a consensus has been achieved, I've missed that.
For what it's worth, I don't see why you'd remove a side chain or set
the occupancy to 0 without experimental evidence for its absence or
non-occupancy. I let a high B value indicate its flexibility.
