So all the images, including the mask, look OK and can be loaded simultaneously in FSLView?
Is that right?
When you tried the gui, did you select:
/Users/MRIuser/fMRI/Homunculus2/Homunculus2.gfeat
or
/Users/MRIuser/fMRI/Homunculus2/Homunculus2.gfeat/cope1.feat
?
The second option, where you specify the particular lower-level contrast of interest, is what you should need. So maybe that is the problem.
