Just Iam asking when we do additional FLIRT and FNIRT steps to the raw FA maps before running TBSS is that can improve the results or just adding more bias to the final results?

Hi - I'm a bit confused - it sounds like you're pre-replicating some of the TBSS steps - the TBSS scripts themselves run FLIRT and FNIRT, so you don't have to (and shouldn't) before running TBSS - just feed in the "raw" dtifit-output FA images.
