The MR scanner used in the analysis I'm running currently has a special interleaved slice order that needs to be entered into Feat with a custom slice order file. In FSL version 5.98, the version hosted on the remote server I used to do all the analyses on, a simple .txt file was accepted as input with a one column, enter delineated, list of numbers for the slice order. However, I've been running FSL version 6.00 on my computer, and when I try to use the same .txt slice order file, I get the following error in response:
/usr/share/fsl/5.0/bin/slicetimer -i prefiltered_func_data_mcf --out=prefiltered_func_data_st -r 2.5 --ocustom=/home/kay/Documents/visverbmem/visverbmemsliceorder.txt
Could not open matrix file /home/kay/Documents/visverbmem/visverbmemsliceorder.txt

(file "/usr/share/fsl/5.0/bin/feat" line 310)

I checked that all of the file permissions were set correctly, I tried modifying the file to not specify an extension, and I tried saving the list as a .mat file, but neither of those worked. Has anyone encountered similar issues with feat before, and does anyone have any advice? I'm currently running the analysis without slice timing correction, but I'd really like to include it if possible.
Thank you for your help!
