Hi,
You can create left and right standard space masks like this:
fslmaths $FSLDIR/data/standard/MNI152_T1_1mm -mul 0 -add 1 -roi 0 91 0 -1 0 -1 0 1 RightMask1mm
fslmaths $FSLDIR/data/standard/MNI152_T1_1mm -mul 0 -add 1 -roi 91 91 0 -1 0 -1 0 1 LeftMask1mm
fslmaths $FSLDIR/data/standard/MNI152_T1_2mm -mul 0 -add 1 -roi 0 45 0 -1 0 -1 0 1 RightMask2mm
fslmaths $FSLDIR/data/standard/MNI152_T1_2mm -mul 0 -add 1 -roi 46 45 0 -1 0 -1 0 1 LeftMask2mm
Once you have these, you can multiply any mask in standard space with the appropriate mask (using fslmaths) to split things into left and right.
