I know there are many threads on this, but it still is very confusing to me. I understood there should be three steps to get the number of streamlines:
1- tracts normalisation: consisting in dividing fdt_paths by waytotal value to obtain a probabilistic index of connectivity.
2- tracts thresholding: Threshold the map obtained from step1 using a predefined threshold (based on the map max intensity)
3- then extract the number of streamlines by multiplying the "mean of the values" of map from step2 [using fslstats -M] and "number of non-zero voxels" [using fslstats -V]
Am I mixing up things here? Thanks for enlightening me..
ps: I was also wondering what is the file called "dti_FA_str" that Kristen used for normalising the fdt_tracts?
