Hello Peter,
if you want to know what is done in coregister estimate & write you can
look into config/spm_run_coreg_estwrite.m.
with
x = spm_coreg(VG,VF,flags)
you get the estimated parameter x whitch have to be to combined to the
matrix M with
M = spm_matrix(x)
then get the voxel-to-world matrix from the source
MM = spm_get_space(VF)
and write it bach to the file after modification with
spm_get_space(VF, M\MM)
Now the reorientation is applied to the source and you can write the
resampled version with
spm_reslice(VF,flags_reslice);
