Hi,
If you've used the 2mm version of the MNI image and need to have the same information in the 1mm space (as you need to do in this case) then you can transform it with an identity transformation. For example:
flirt -in your2mmMask -ref $FSLDIR/data/standard/MNI152_T1_1mm -init $FSLDIR/etc/flirtsch/ident.mat -applyxfm -out your1mmMask
Once you have your mask in the 1mm space, then you should be fine to proceed.
