What space is your mask in?
It looks like you have entered a mask without making sure that it is transformed to the correct space (which then depends on whether this is a first-level or higher-level analysis). If this is the problem then just transform the mask into the correct space using flirt or applywarp (given the appropriate registration matrix/warp).
