This is almost right, but not quite.
To make a mask you don't need the final multiplication. Just do:
fslmaths tbssLgR_tfce_corrp_tstat1.nii.gz -thr 0.95 -bin peakFA_th
and then run the fslmeants command, which will extract values from your all_FA_skeletonised_left_minus_right.nii.gz image in places where the binary mask is one.
