I work with fsl-5.0.5 and our images are .nii.gz.
We had the same problem with tbss_non_FA. We solved the problem filtering the images (`$FSLDIR/bin/imglob *_FA.nii.gz` , only .nii.gz).
After this, another problem emerged:
Image Exception : #22 :: ERROR: Could not open image
This was caused because the images are in origdata, so we changed also $FSLDIR/bin/applywarp -i ../${ALTIM}/origdata/$f
In summary, we have changed these lines in tbss_non_FA function:
for f in `$FSLDIR/bin/imglob *_FA.nii.gz` ; do
f=` echo $f | sed 's/_FA$//g'`
echo $f
$FSLDIR/bin/applywarp -i ../${ALTIM}/origdata/$f -o ${f}_to_target_${ALTIM} -r $FSLDIR/data/standard/FMRIB58_FA_1mm -w ${f}_FA_to_${best}_warp $postaffine
done
