Dear Ramy,
The output values are simply extracted from the input image, so what they represent depends on what the input image is. If the input image contains BOLD intensity values (from raw or pre-processed functional data) then the output values are also this. If you are using a mask then all the output values should be values that are extracted from the input image, and the number of values should be equal to the number of timepoints in your input image. I'm not sure why you only get 3 values unless your input image only has 3 timepoints.
