I don't understand this. Does it happen in a new project? Or if you "Restore default parameters" (in "Save or Restore" panel at the bottom)?
AFAIK, the general .CCP4 directory just points to different projects (in .CCP4/unix/directories.def) and doesn't store anything specific to any particular task: task data is in the PROJECT/CCP4_DATABASE/ directory
