I got some funny looking results after running bedpostx and I will really appreciate your suggestions on the potential cause. The dwi data were pre-processed as follow (v5.0.5):
eddy_correct
fdt_rotate_bvecs
bet -R
fslmaths nodif_mask -ero nodif_brain_mask
dtifit (indicating correct primary directions);
which was followed by
bedpostx $dir -n 2 -b 5000.
The primary fiber orientations seem fine with minor deviations from V1 in voxels outside deep white matter (as expected?). However, the secondary fiber orientations in dyads2 appear to be completely random (no indications of any coherent fiber structure) in most WM tracts (except in a part of the superior corona radiata).
Has anyone experienced similar problems?
