We had a brief period where we had both a CTF and an Elekta system installed, and we did some clinical recordings using each system on the same people during this time (epilepsy spike localisation using beamformers). We're still writing this up so it's not published yet, but we found that once we were in source space, the results were very similar indeed. We did not ask the question of whether they could be formally merged, but we did conclude that we could carry on doing our pre-surgical evaluations using the new Elekta system exactly as we had done on the CTF system.
We were using different beamformer software to analyse the data from each system, because we used active shielding in our Elekta data collection, which meant that we had to use Maxfilter the data. This limited our choice of software because we needed to use an SSS-beamformer in that case, to avoid the need for regularisation adjustments. However if you don't have to maxfilter, you obviously don't have this restriction (and the beamformer will do a lot of noise reduction anyway).
