Although it may not be a direct answer to your problem (at least not in a short run), Automatic Analysis (for SPM) provides an easily extendable analysis framework. More information can be found here:

I admit that it requires some configuration and training in the beginning, but the "training curve" is steep :-) and you can also find some examples.

I have dozens of subjects(sub01,sub02,.....) and I use spm8 batch to run preprocessing and contrast estimation. To save time and avoid errors ,can someone tells me how to run all subject's data after one click,rather than specify data and directories one by one?
