This is very puzzling.
I have not seen or heard of anything like this before.
There is no reason that this should happen.
The only thing I can think of is that there are some links that did not copy correctly, but that should show up when you look at cases individually. When you look individually, do you look at the same scans? Are you running first_roi_slicesdir on the individual cases, or just looking at images with fslview? Go back and check very carefully, as there is nothing that I can think of that would explain what you are seeing.
