Hi,
MPRAGE is not essential for VBM.
What is essential is to have good tissue contrast in the image so that the segmentation works well.
Also, the registrations to the standard space are designed to work for T1-weighted images.
So I suspect that your PD image will not have enough contrast, and you might struggle with some registrations when using the T2 image (just for technical, practical reasons - as in theory it is fine, but would require some scripts to be modified slightly). If you T1 image has sufficient contrast then that should work fine.
