Andy,
the glass brain tells you that something went severely wrong, but this
should not be your only way to check for processing errors. Look at the
raw data, follow each step, and see where things go astray. My bet would
be that coregistration of functionals and anatomicals did not work and
you then applied the spatial normalization parameters of the anatomical
to not-in-register functionals, but that is only a guess.
