What you want is doable. The hadron transport code expects to handle the hadrons emerging
from the primary interactions simulated in the various GENIE modes: neutrino + nucleus scattering,
charged lepton + nucleus scattering, hadron/photon + nucleus scattering and nucleon decay.
The code reads the initial state to understand what the actual mode is and, sometimes, different
action is taken: For example, for neutrino+nucleus the interaction vertex is placed somewhere
inside the nucleus, while for hadron+nucleus interactions the vertex is placed somewhere on
the periphery etc. So, although the code is capable of transporting your pi+ and pi- within the
Argon nucleus, it may be confused by how you set the initial state. Can you send me an event
printout?
