It shouldn't matter which version you're updating (as long as it's a minor update).
tar xf fsl-whatever.tar.gz -C $FSLDIR

Hi Brian,
Usually you do not uninstall the old version of FSL. You just download the patch files and untar them in the same directory as your fsl install (i.e., if my fsl dir is /usr/local/fsl, then I untar my patch files in /usr/local)
example:
tar -zvxf fsl-macosx-patch-5.0.6_from_5.0.5.tar.gz

FSL 5.0.6 has been released.
* An error with voxelwise regressors in lower-level FEAT introduced in FSL 5.0.5 has been fixed. We would strongly recommend re-running any lower-level FEAT analysis that used voxelwise regressors ( e.g. PNM ) generated with FSL 5.0.5
* An issue with POSSUM has been resolved.
* FSL enviroment scripts have been updated for OSX Mavericks.
* The ASL GUI has been updated.
