Just recording a resolved issue in case it's useful to someone. I'm running FSL on my institution's cluster and kept getting a "mask file doesn't exist" error when running featquery (extracting betas from an ROI). I was within a standard deviation of throwing myself off of a bridge when I managed to find a fix: invoking an updated version of FSL. The cluster that my institution uses defaults to an older version of FSL, but has a newer one installed. Clusters are sometimes hesitant to make new versions of software the default, for fear of wrecking people's scripts. Sometimes though, as in my case, the new version is installed on the cluster, and just has to be invoked (from the Unix command line). Exactly how to do this will vary institution to institution--so talk to an admin. Anyway, this may be something to add to your list of things to check pre-bridge-self-throwing-off-of.
