That is likely to be because you are submitting the main TBSS script to the queue yourself, rather than letting the TBSS script submit jobs itself. If you put the main TBSS script on the queue to start with (by using fsl_sub or qsub) then it prevents it from running its own sub-jobs in parallel on the queue, and you get this message instead. So you should just run the main TBSS scripts on an interactive system, without putting them on the queue, and then they will submit their own sub-jobs correctly and run in parallel correctly.
