In my experience it works fine as long as you choose the CYANA
(not the XEASY) export option in FormatConverter.
Just to be safe I also always specify to use the CYANA2.1 naming system
although empirical tests don't show any effect in this.
Incidentally, I don't quite understand why there is a different export
function for the two formats. Aren't they in effect the same?
(I am still a novice with Cyana).

I have had a similar problem and it seems with a CYANA export, you
need to export the chemical shifts before you export the peak lists in
order to keep the assignments.
