I'll be doing exactly this when I upgrade from SP9 to SP13 next Tuesday. Our test system has run in this state for a while and I've not encountered any issues. And you're right, it can be done from the command line by going to:
blackboard\tools\admin
and running
B2manager -os INACTIVE bb-mygrades

We are also considering switching off the new My Grades when we upgrade to SP11 shortly, until the issues raised have been addressed. Has anyone switched this off yet (I understand this is done via the Command Line) , and if so did you encounter any problems or adverse effects?
