Yes they need to be exactly the same. You tell tbss_non_FA which directory the files are in (e.g, L2) so that's how you know what is being analyzed.

Subject: [FSL] Error in using non-FA images in TBSS
Hello guys,
I'm stuck in the using non-FA images in TBSS and read and read again TBSS Userguide but still got confused.
" Copy your L2 images into this new directory, making sure that they are named exactly the same as the original FA images were (look in origdata to check the original names). "
---> Does it mean all my L2 images should have "the same" name with my original FA images in /mytbss /origdata?
My original FA images were named as "co_01_FA.nii.gz" and my L2 images were named as "co_01_L2.nii.gz". then do i have to change my L2 images' name into "co_01_FA.nii.gz" ?
Thank u very much in advance !
