Dear FSL's users,
I am new with tbss and I came across some problems during the TBSS's processing steps. I apologize in advance for the very naive questions.I run the first 3 steps (tbss_1_preproc, tbss_2_reg, tbss_3_postreg) of TBSS without errors but when I overlapped the all_FA image with the mean_FA_skeleton image the result was terrible. A part of the brain was missing and the skeleton was not actually overlapping the brain. I don't know how to proceed now because I am sure that the preprocessing steps used to create the FA images went fine. For the tbss_2_reg I used the -T option and for the tbss_3_postreg I used the -S option. I guess that probably something went wrong during the tbss_2_reg but how should the output look like?
