Hi Neil,
I'm not 100% sure but I believe that the atlas list is hard coded into FSLView, and that it looks in $FSLDIR/data/atlases. It requires xml files in this directory for each of the relevant atlases, but there is no single xml file that controls the set of atlases.
As long as the xml and other atlas files are readable it should all be fine. I guess your filesystem might be the cause of the problem if other people can't see files where the permissions indicate that they should be able to.
